The file you want is named shipnames_enu.txt (in the US version; other versions probably have something other than 'enu'), and is stored in the LANG0.FPK file in the Assets folder. You can extract it, change and add names, and put in into the Custom folder to take effect.
Here is the version I am currently using, with some names I added. As you can see, it is divided into five sections (one for each nation, plus the pirates; Indain War Canoes use Spanish names), with each section subdivided into names for warships, merchantmen, and privateers. There are multiple appearances of some names.
